Morimiya Yorito loves taking pictures of the sky so much that one day, he wakes up at 4 am to take pictures of the sunrise overlooking the bay. However, he is deterred when he meets a strange girl trying to force a vending machine that stole her money. Yorito helps her with forcing the machine but when the machine finally vends, the girl has mysteriously vanished.
Episode 1: A Sky-Blue Umbrella

One day in the early morning while setting up to take a snapshot of the sunrise, Morimiya Yorito meets a strange girl at a vending machine; after talking to her for a few minutes she suddenly disappears within an instant. On the next day Yorito runs into the same girl; this time he finds out her name is Shihou Matsuri. Later on, Yorito figures out Matsuri lives in a church and goes to find her, only to see the girl being hunted by a mysterious man with a huge sword.

Episode 2: Looking Up at the Blue

Matsuri is injured during the fight; Yorito tries to protect her by bringing her to his home. After waking up she tries to thank him by making him a meal but her limited knowledge of modern world devices turns out to be an obstacle. That night, Matsuri intends to leave Yorito's house without him knowing but looking at the sky painted on the ceiling of Yorito's room causes her to change her mind.

Episode 3: Peaceful Day

It has been a week since Matsuri started living with Yorito, and the boy's behavior arouses suspicion by Mana who wants to find out what he is hiding. Mana comes over one night and tells him that she wants to make him dinner, though after he leaves to buy some seasonings, Mana tries to search the house. While initially unsuccessful, Mana runs into Matsuri eating in the kitchen.

Episode 4: Two People's Wish

Yorito's older sister Aono and Mana's little sister Koyori have been staying at the hospital for quite a while now and become close friends but little Koyori, who is to be released soon, has trouble conferring this news to Aono. Meanwhile Mana wonders why Yorito still buys those ugly dolls as presents for his sister who always scolds him for his horrible taste.

Episode 5: Pouring Light

On a rainy, cloudy day, Matsuri and Yorito go outside and take a boat around the lake. Later on, Matsuri is ambushed by Takeshi in Yorito's home. Overpowered she is about to give up but noticing the sky-painted ceiling in Yorito's room gives her the determination to fight back and flee the house, right into the sunlight.

Episode 6: Blood of a Sacrifice

Yorito finally decides to introduce Matsuri to Aono under the guise of her being his new girlfriend, but when they visit Aono the latter feigns sleep. Later on, Aono meets with Matsuri in a tram depot; both return to Aono's home together as the onee-san has permission from the hospital to stay at home for now. After dinner Yorito shows Matsuri his classroom at school and the roof where he used to make pictures of the sky, and then the girl suddenly kisses Yorito - and disappears.

Episode 7: Ashen Night

Almost a month has passed and Yorito has almost given up hope on Matsuri's return. But then on a date out with Aono, Yorito accidentally runs into Matsuri inside a convenience store and gives chase, leaving Aono alone. Yorito finds out Matsuri has been living with Mayuko in an abandoned building.

Episode 8: Everlasting Feelings

Yorito wakes up one day in school, believing that the night's previous events with Matsuri were only a dream. Trying to remember what really happened, Yorito collapses in school and is taken home by Mana. But only after a friend at school shows her a certain photograph taken with her cellphone Mana understands that Aono is hiding something important from Yorito, and after suffering a lot the boy finally remembers what has been erased from his memory.

Episode 9: End of a Promise

A one-sided battle between the yaka ensues with Aono attacking while Matsuri runs for her life. But in the end, Aono cannot bring herself to kill Matsuri and leaves. After suffering another mental attack, Yorito is brought to Mana's place to keep him safe from Aono who later comes looking for him; Mana manages to get her to leave. Meanwhile, the enfeebled Matsuri runs into Takeshi once again and this man still has an old promise to fulfill.

Episode 10: Flickering Illusion

Mana finally tells Yorito who Aono actually is but the boy does not believe her at first - until he gets first-hand proof from Aono at home. Yorito and Matsuri meet in the abandoned building where Yorito met Matsuri before; when Yorito asks her why he would have memories of hundreds of years ago she painfully shows him the truth about his own nature.

Episode 11: Pictures of a Reverie

Yorito and Aono have made a decision on how to return things to the way they were. Mana tries to get Yorito to tell her who he really is, but in vain. Later, Mana is out with her friends and she brings up Yorito in conversation but discovers that everyone else but her has already forgotten about him. Scared of what this means, Mana runs to the school roof where she meets Yorito.

Episode 12: The Boundary Between Light and Dark

Matsuri has come to Aono's house and go into a conversation about who Yorito chooses to go with — one of them to a different place, the other whom he has asked a favor from. The two Yaka begin a battle in the wrecked construction area while Yorito waits in an old theater. Just when Matsuri is able to deliver the final blow, the old camera in the theater comes on and displays the sky.

With the magic katana, Matsuri tries to forcefully stab her opponent who moves out of the way but still gets wounded on her shoulder. While Aono runs away, Yorito is left badly injured and losing his life force. Matsuri tells him to not intervene any more and goes after Aono. During the fight, Matsuri loses her sword, and Aono takes it up to shove it into Matsuri...
